In Dynasty, Go to Custom Conferences.
First move Rutgers (American) to the Big Ten (Leaders)
Move Louisville (American) to the ACC (Atlantic)
Next move Maryland (ACC) to the Big Ten (Legends)
Move Old Dominion (Independent) to C-USA (East)
Move Idaho and New Mexico St (Independent) to Sun Belt
Move Western Kentucky (Sun Belt) to C-USA (West)
Move ECU, Tulane, and Tulsa (C-USA) to The American
Move UAB (C-USA) to Independent
Move UMass (MAC) to Independent
Now
Go to Big Ten, press X for conference rules
Most important - Make sure Protected Rivals is ON!
Scroll down and
Rename Division Leaders to East
Rename Division Legends to West
Go back to the Big Ten Teams and..
Realign (Swap) press Y on the teams to swap.. you want the divisions to be
EAST: Indiana, Maryland, Michigan, Michigan State, Ohio State, Penn State, Rutgers
WEST: Illinois, Iowa, Minnesota, Nebraska, Northwestern, Purdue, Wisconsin
Next
Go to American, Realign (Swap) press Y on each team to swap:
Swap Houston for Temple (press Y)
Swap Memphis for UCF
Swap SMU for USF
Press X and
Change Division name Div A to East
Change Division name Div B to West
Your divisions should look like this
EAST: Cincinnati, Connecticut, ECU, Temple, UCF, USF
WEST: Houston, Memphis, Navy, SMU, Tulane, Tulsa
Make sure protected rivals is on for this division as well.
Now go to the MAC, click X
And turn on Protected Rivals for that.

There are a lot of these threads popping up. I'm trying to be as true to real life as possible in terms of number of conference games, though this may require monkeying with protected rivals.
2013 contingency for TeamBuilder teams
If Appalachian State, Georgia Southern, Charlotte, and/or Coastal Carolina is in your setup, place them as Independent as they were in FCS at the time.
If the removal of teams replaced with TeamBuilder teams leaves the MAC or C-USA with exactly 12 members, turn on protected rivals and set them however you like. If the removed team was from the MAC West, move Bowling Green to even the divisions.
If the removal of teams replaced with TeamBuilder teams leaves the MAC or C-USA with exactly 10 members, use Old Dominion as a temporary 11th member. This is only possible for C-USA if you use all four TeamBuilder teams, as they start with 14 members.
If the removal of teams replaced with TeamBuilder teams leaves the Mountain West with 11 members or fewer, Idaho and New Mexico State can be used as temporary members provided they're set to play each other either as division rivals or protected rivals. Do NOT leave the Mountain West with exactly 10 members; if you leave it with 12, make sure protected rivals are on.
If any TeamBuilder teams are added, turn off protected rivals in the ACC and SEC, and turn on protected rivals in the Mountain West.
2014
Move Rutgers from American to Big Ten [either division]
Move Louisville from American to ACC [Atlantic]
Move Maryland from ACC [Atlantic] to Big Ten [either division]
Move Old Dominion from Independent to C-USA [East]
Move Western Kentucky from Sun Belt to C-USA [West]
Move East Carolina, Tulane, and Tulsa from C-USA to The American

Realign Big Ten as follows:

Turn off protected rivals in the Big Ten, ACC, and SEC, if you have not done so already.
Turn on protected rivals in Mountain West, and set rivalries however you like, if you have not done so already.
If UAB is not in your setup, turn protected rivals on in C-USA, and set rivalries however you like.
Remove BCS bid from American
Change Big 12's bowl tie-in from Fiesta Bowl to Sugar Bowl
2015
Move Navy from Independent to American
If UAB is in your setup, move them from C-USA [East] to Independent
If Charlotte is in your setup, move them from Independent to C-USA [East]
If necessary, move Southern Miss from C-USA [West] to C-USA [East] to even divisions
Realign American as follows:
EAST: Cincinnati, Connecticut, ECU, Temple, UCF, USF
WEST: Houston, Memphis, Navy, SMU, Tulane, Tulsa
Turn protected rivals on in American (and C-USA if 12 teams), and set rivalries however you like. I recommend having Navy/Temple protected for geographical reasons.
2016
If the MAC has 13 or 15 teams in your setup, move UMass from MAC [East] to Independent
Turn on protected rivalries in Big Ten (if 14 teams) and MAC (if 12 teams), if you have not done so already, and set them however you like.
2017
If UAB is in your setup, move them from Independent to C-USA [unknown division]
If Coastal Carolina is in your setup, move them from Independent to Sun Belt. If this would give the Sun Belt 12 members, align the divisions however you like (they will likely not use divisions IRL) and turn protected rivals on. Alternatively, you can play with protected rivals off to give the Sun Belt a ninth conference game and reduce the number of cupcake games.
If C-USA has 14 teams, turn protected rivals off
2018
Move Idaho and New Mexico State from Sun Belt to independent (except if your Sun Belt has 12 members and you want to maintain a CCG)
Future (2019 and onwards)
At some point in the future, turn protected rivals on in the ACC and SEC. In the SEC's case, switch South Carolina's protected rival to Arkansas and Missouri's protected rival to Texas A&M.
If you move Idaho and New Mexico State to create a 14-team Mountain West, ensure protected rivals are off.
If your alignment leaves C-USA with 11 or 13 teams and the Sun Belt with 9 teams (excluding Idaho/NMSU), it's possible for you to move a top Sun Belt team to C-USA to even things out. I recommend having protected rivals on in C-USA, though the real conference does not use them.
Tips on Setting Protected Rivals
Make sure as many major rivalries as possible are protected. For instance, if you add protected rivals to the Big Ten, protect Illinois/Ohio State, Indiana/Purdue, Michigan/Minnesota, and possibly Nebraska/Penn State. In a 12-team MAC, protect Bowling Green/Toledo if they aren't in the same division.
If you need to set rivals "randomly", for instance Maryland and Rutgers' rivals in the Big Ten, I recommend previous year standings to make the conference as competitive as possible. Don't reset the rivals each year if you do this method, just pick one set of opponents and stick with them.
Various Oddball Realignments
I've seen a few reasonable division realignments in the past. Here are some suggestions.
Inner/Outer format for the Big Ten, with the Illinois/Michigan/Indiana schools and Ohio State in the Inner, and the others in the Outer. This is usually used as a gimmick in alignments that add a 15th team to the conference, but it works in a 14-team format as well and preserves a good number of rivalries.
Switch Colorado/Utah to the Pac-12 North, and Cal/Stanford to the South. This puts all four California teams in the same division.
Divide the MAC into "Ohio" and "not Ohio" divisions, which in effect means switching Toledo and Buffalo. If UMass is included, they switch as well.
There are several ways to monkey with the ACC. My favorite of these gimmicks puts Clemson with the VA/NC schools, but it's far from the only one I've seen.
