MP Setup question

okay, so i'm setting myself up for MP. now my question is this...does my "universe" folder need to be empty except for the initial files that came with the game? And if that's so, what are those files? Is leaving the bunch of files that are in there going to affect my MP game? Are they going to be overwritten when I create the batch file to switch between my MP and my non-MP league?
