I am ready to export my stage file for the commish but when I click export I get this message:
"You have 53 players on your active roster. Exporting this stage file without reducing to 46 may lead to the game making secisions for you. Do you wish to continue?"

Arent you allowed a 53 man active roster?

No.

In the NFL you are actually only allowed a 45 man roster. But you can designate a 3rd 'emergency' QB, which ends up allowing you to carry 46 players.

you need to make 7 guys inactive for the game & remove them from your depth chart before exporting
