T Tight End vs. Y Tight End
So, the game says that the better catching receiver goes at the Y tight end position instead of the T tight end position. This got me thinking. Is it more of a disadvantage to put your top receiving tight end at the T position instead of the Y position or does it not matter?

I think I didn't explain my question properly. I was wondering if I'm using a formation with multiple tight ends if it's a disadvantage to throw to the tight end in the non y spot compared to putting him in the y spot because the game always puts the best pass catching tight end in the y spot.

I have had good success using a pass catching TE in the T slot, especially if your Y is the better TE and drawing that primary TE defender.
