Do players ever develop secondary skills apart from what you might be training? Can I expect young players to improve to at least some degree even I'm not training their needed skill set (e.g. defenders improving defending or passing even if I'm training playmaking)?

Players can only gain skill that you are directly training.
In a particular week, if you train playmaking, a defender might go up in playmaking despite not playing the midfield, but he will never go up in another skill like passing.

Players only improve secondaries if you are training that skill.
Short passes improves passing, defending improves defending, and so on.
Primary skills are PM, scoring, defending, wing and keeper for goalies.
Secondaries would be stamina, passing, and SP's
Passing training- 2 wingers, 2 forwards, and 3 middies
