All current NFL teams are included in this puzzle. They are grouped on each line for a specific reason. Your job is to plug the missing team into its proper line, and more importantly state the reason why it fits.
The groupings start simple and get more difficult, and anything goes.
Panthers/Texans, 49’ers/? = Lions
Coaches' previous jobs (Dom Capers, Steve Mariucci)
Rams/Cardinals, Ravens/? = Colts
The Rams replaced the Cardinals in St. Louis, and the Ravens replaced the Colts in Baltimore.
Giants/Cowboys, Chargers/? = Chiefs
Giants beat their division rivals in Week 17, and so did the Chargers.
Jets/Jags, Patriots/? = Bucs
Marshall QBs, Michigan QBs (Pennington/Leftwich, Brady/Griese)
Redskins/Broncos, Packers/? = Saints
Broncos and Saints got starting CBs in trades from the Redskins and the Packers, respectively.
Dolphins/Browns, Raiders/? = Falcons
Dolphins and Browns fired their coaches mid-season; Raiders and Falcons hired theirs before the season.
Eagles/Seahawks, Steelers/? = Titans
Reid and Holmgren have coaching tenure in the NFC, Cowher and Fisher in the AFC. By the way, Fisher beat out Mike "The Teeth" Shanahan by a matter of a few days.
Bears/Bengals, Bills/? = Vikings
Lovie Smith and Marvin Lewis were linebacker coaches, and Mike Mularkey and Mike Tice were tight end coaches.

Is this Chiefs?
Parcells is to Giants/Cowboys as Marty Schottenheimer is to Chargers/Chiefs?That would make a lot of sense. The 1st and 4th team for both coaches, both in the same division.
edit: wouldn't be Marty's 1st team. doh. that would be Browns/Chargers if that were the case.

Were Carolina and Texas the last two teams to enter the league? Was SF an "expansion" team and if so, who entered the league about the same time? Could this be it?

Not what I'm looking for here.
Incidentally, the sequence is off in terms of timing (Giants -> Cowboys for Parcells would make Chiefs -> Chargers for Marty)

That was one thought I had, but techinically Jacksonville was the last expansion team before Carolina.
Dom Capers is an obvious Carolina/Texas connection, but the Seahawks (Dennis Erickson) aren't availble to be the answer here.

I had that thought as well, but remembered that J-ville and Carolina entered the same year.
Was Dom Capers the first coach for both the Panthers and the Texans?

Random observations that will likely help not at all...
Eagles/Seahawks - Both acquired famous former-49ers WRs this year
Browns/Dolphins - Both used three different starting QBs in 2004
Giants/Cowboys, Chargers/? = could be the Chiefs with the head coaching connection (Parcells and Schottenheimer), although if that was the case the old team/new team would be reversed.

For the Giants/Cowboys one, I keep thinking that their quarterbacks were both #1 picks, so then I looked up the Chargers and saw that Drew Brees was the 32nd pick in his draft. I couldn't find any other quarterbacks who were drafted #32, so I guess that's not it. No idea here.
