Jim's website isn't too explanatory in what has been fixed since it was released October 27, 2006, so I compiled what I could find for the updates. I could've sworn there was a 6.1b version.

6.2 Update fixes (feleased October 5, 2008):

Added new 2008 player file.
Tweaks for the end-half play-calling logic. This is by no means a fix for every issue ever discussed. That is a project best left for a completely new version of the game. The idea here is just to get a little better without causing damage.
Correct reversal of use of aggressive run and run expectations on defense on situations screen.
Fix improper yards to go after a defensive penalty on a sack play near goal line.
Address problems with rare crashes or hanging in Solevision and simulation engine, particularly in multi-player when position restrictions are most relaxed. Note that this will force a few more transactions than in the past.
Remove limited sound usage from game. Silence is golden.
Correct issue where lost cap room is sometimes credited to the wrong team in mid-season, multi-player only, after a transaction.
Tweak to display of "results hidden" lines in simulation window.
Minor recalculation of extra revenue due to luxury and suite sales.
Removal of five-yard face mask penalty, increase frequency of 15-yard penalty.
Correct year of transaction when a trade is made before free agency.
Initial player popularity algorithm changed, so that participants viewing the raw data file aren't given any definite information about player potentials prior to the draft.


6.1a Update fixes (released December 9, 2007):

Properly use coach's discipline ratings to affect team penalty frequency.
Teams will not expect the run when the opponent comes out in a five-receiver formation.
Tweak Hall of Fame criteria to generate more realistic position distribution.
The Recommend button in the playoffs should create a game plan for opponents beyond the first round.
Unsportsmanlike conduct against the defense is now an automatic first down.
Tweak to Solevision to avoid generating a first-down comment after a lost fumble.
Correct team pass rush percentage calculation on summary screen and in HTML.
Further tweak running back choice algorithm. Study real-life limits, remove part of the exploit for putting low-endurance backup on chart.
Remove potential exploit of coach ratings from using software designed to read MFC displays.
Change text on player salary screen to properly reflect how veteran minimum works.
Tweak to avoid timing problem when exiting Solevision before games are over, crash might be possible.
Correct resolution of standings tiebreakers when three or more teams tied, and common games are used inter-divisionally.
Correct resolution of draft order when in-conference teams have same record and same strength of schedule.
Fix corruption of data files causing defensive players, increasing from defensive line exponentially to secondary, to experience a higher injury proneness after year one of a league. Note, this resets injury proneness for all players, but this is the only fair way to fix the problem.
For a greater challenge, increase overall maximum injury setting from 200 to 400.


6.1 Update fixes (released September 20, 2007):

2007 schedule and player file.
Add highlights on the amateur draft screen for good, great and poor combine performances.
Scouting, done by AI, should consider an understanding of combine scores for younger players.
Reduce the scouting error.
Credit the salary cap with unused salary for players signed during the season.
Reduce inappropriate use of goal-line defense toward the end of a half.
Eliminate ability to use a starter less than 50% of the time.
Correct a problem with satisfying a voidable contract with an interceptions incentive.
Recommend pass-aggressive defense more in obvious passing situations, especially on third down.
Try to understand when teams are going to run the clock in the fourth quarter, and use more run defense.
Change thresholds for players choosing not to attend the combine, so that it's not as likely they are better than scouting bars.
If a player is resigned during free agency, don't change how they were acquired.
Cosmetic change to adjustments screens indicating proper use of the word "more."
Refine when time outs are called at the end of a half on defense.
Tweak algorithm for assigning backup weak-inside linebacker in 3-4 defense so it's less likely an outside linebacker is assigned in the depth chart.
Cosmetic change to player accomplishments section of player card, when a player is tied for first, a (t) should appear.
Text descriptions for the yes/no buttons in the new multi-player game, economic playing field option, were reversed.
Try and ensure nickel and dime backs don't blitz, and change the replaced linebacker in the 3-4 to the strong-side, since the weak-side linebacker is involved in the pass rush. This will give 3-4 teams a more sensible way to use the depth chart.
Cosmetic change to simulation overview window, "no games scheduled" should not be indicated when choosing to hide results on that screen.
Change Solevision text for key run blocks so that it is no longer a "tell" for a successful run. Also, it should be clear that the key run block is not necessarily at the point of attack.
Ensure that the recommend button for game plans always considers the upcoming opponent during the playoffs.
Various tweaks to engine, especially passing game, to better fit 2006 professional football numbers.
Give commissioner access to all team depth charts and game plans in multi-player game (remember that game plan changes are not part of an export).
Add player records to yearly statistics file when player appeared in playoffs but did not appear in a regular-season game.
Ensure that the double-coverage options when choosing wide receivers by ability rather than side of formation, work properly.


Update 6.0e fixes (released ~May 2, 2007):
No documentation

Update 6.0d fixes (released December 1, 2006):

Cosmetic fixes to the time remaining displayed in Solevision at the end of a quarter in rare circumstances.
The in-game scoreboard may stop displaying after certain player ejections as a result of an unsportsmanlike penalty.
If players retire early, only up to two additional seasons will count as lost cap room in the upcoming season.
About 5% of the injuries do not show up as referring to the proper body area in Solevision and in the game logs. The fix for this means that Solevision and logs for games saved prior to 6.0d will show most injuries as leg injuries. This will not affect the injuries themselves in any way.
Make it a little more clear in the interface for starting a new career that League IDs require 8 alpha-numeric characters.
Revise the Level Economic Playing Field option for starting new careers to default to off.
Knock down the players' expected bonus under Wall Street level.
Fix the potential for a program hang when dealing with major roster reconstruction (most likely with AI teams in multi-player prior to a team's first exhibition game) when depth charts are not filled.
Fix an exploit with using the previous and next buttons to access the player salary screen when a player card is being viewed in statistics mode.
Try and make the installation file handle the entire Add/Remove process on its own.


Update 6.0c fixes (released November 24, 2006):
No documentation, but it appeared as if the following were addressed:

Update 6.0b fixes (released November 16, 2006):
No documentation, but it appeared as if the following were addressed:

Green potential bars are back
Scouting/FA recommendations are sortable by current and future ratings
The scout window that was added for v6.0a is still there with the new "experience tabs" visible. So you get the scout report, experience tab, and current relevant season stats for the player all in one box


Update 6.0a fixes (released November 14, 2006):

Player of the week wins are now differentiated from player of the week mentions.
Scouted bar ratings added to depth chart screens.
New information added to e-mail screens, including when to do weight training, summer league and draft interviews.
