The difference between SE and FL?
Not in the sense of in 'real' football, but in the game?

Given the fact that the positions are seen different in terms of experience, the dialogue when switching players between the two gives one enough reason to believe that there is a difference, however slight, between the skillsets for those two positions.

Does anyone know what they are?

Sure there is: the flanker is on the field more if you use the default formation settings. ;)

One point I'd like to raise. When the AI wants to double according to strongside/weakside, it always wants do double the strongside more as far as I am aware. The AI seems to want to use the top WR method more often I admit. Still, arguably worth playing your best WR at SE for this reason. Sticking him in the slot in 3, 4 or 5 WR sets is probably a more worthwhile way to avoid DC, but I'm not sure about the ethics of that really.

But seriously though, I was of the belief that you want your big play guy as SE and your possession/route runner as FL, as the TE would be the 'possession' on the strong side, and the SE of the line of scrimmage would allow a clean release from press and make him harder to cover...??
No such simulation in FOF? or do we just not really know...?

In most real life offenses, the Flanker is the number 1 WR. Its the SE on the line, not the FL. This is to enable the primary receiver easier release. In modern days it seems its often the larger guys that play this position. Don't think any of this applies in this game.
