Have you tried a Virus scan? http://www.symantec.com has a free online one. Ad-Aware can treat the symptoms, but sometimes will leave the disease.
I'd also recommend a program called CodeStuff Starter. It allows you to see just what is loading when you startup your computer. I'd recommend blasting anything that doesn't seem right.

the only thing you can do (if you have XP) is upgrade to service pack 2, it has a built in pop-up blocker... but it still doesnt work that well, and really... Firefox is infinitely better than IE.

Try the forums at Spywareinfo.com. They can take you through a Hijack this log and get your system cleaned out. It can take the better part of an afternoon though, so be prepared.
Reboot into safe mode, then run ad-aware, spybot and spy sweeper (all them of course updated to the last version), then reboot again in safe mode, run that three tools again. That should remove any kind of adware. If you are running the tools on standard mode, as the "virus" are into memory, once you restart the popups will appear again, that is why you need to do it in safe mode.
