Who is the 3rd WR in three wide sets? Is it the backup FL or SE?

This is correct. Default is the #2 flanker I believe.

no penalty. just make sure he's better than your backup FL

is that the same for 1st wr and 2nd wr too?

i can put a SE or FL without penalty too or it has to be the default that shows?

I havent found that it matters where you put a FL or SE. I always just put guys in the 1st and 2nd slot according to their skills and how I want to use them.

good info to know.

if my two best wr is an SE for example i putting them as primary and secondary. no need to worry about penalty.

There's some good stuff around here somewhere on this... I believe in the strategy forum... someone (sorry, I forget who) did some work playing WR's "out of position" and it showed minimal effect with some minor quirks, but overall, not much difference...

IIRC, there was a slight different (maybe a yard) in YPC when they were played out of position.
