Does a QB with Low intelligence has any negative effects say with learning new formations or any other aspect of the game?

The game file says it impacts a QB's ability to learn new formations. It isn't clear if there are any other positive or negative effects. Although some subscribe to the theory that a QB with a high Sol combine score and low intelligence is likely to have a high Avoid Interceptions bar (a good thing).

However, I still think that intelligence plays some unknown factor in the game. I only base this upon the fact that Gridiron Greta has a "Most Intelligent Players" column and other little subtle hints.

In WOOF I have a QB with an intelligence of 7. He's in his 4th season and knows just 7 formations. Take that for what it is.

You need to train him. Pat Rodriguez is a "3" intelligence and just learned his 13th formation this offseason.

Take this case for whatever it's worth...
My QB in NAFL scored very high on the Solecismic Test but has an intelligence 14. He's picked up 3 formations in his time (now in his 4th season) and throws more interceptions that I'd like, not horrible by any stretch but not one of the game's most careful QBs certainly. He had 27 TDs to 14 INTs last year, 23 to 13 the year before, and he's off to a 7/4 start so far this year.

Well, to follow up the example, Teddy Parmalee has a much higher intelligence, drafted same time as Rodriguez, and learned his 17th formation in the same camp, so your point is made.
But dude, pony up in training camp...

Fwiw, training camp settings are definitely a great unknown in the knowledge base of the game. I try not to mess with anything really unless I'm looking to bump up a particular QB's formations with Film Study as Greg suggests.

FWIW, the developer has publicly said that the only thing which impacts the frequency of penalties is your head coaches discipline rating. Also, he mentioned that it takes time for a coach's discipline rating to impact rate of penalties.
For example, if your current coach is rated "Poor" in discipline and you hire a new coach who is "Very Good" in discipline, do not expect a dramatic difference in year one of the new coach's job. Rather, you will likely see improvement over a string of a few years.
This was also recently "fixed" in a patch so that (I assume) it takes less time for a head coach's discipline rating to affect frequency of penalties.

Ah, I forgot/missed that the developer stated that coaches were the only factor here.

I have a QB with a 0 intelligence in IFL. Yes, zero. He is in his 3rd season and has learned 2 formations, both this last offseason (I focused more time on training him).
he has 18 TDs and 6 interceptions and 103.4 QB rating this season.
The bane of the FFL, my QB Joel Tapscott has a 77 int, he's currently in his 10th season. Two seasons ago, he had 17 formations, and I was playing around with the single-back offense, and he was missing one of the single-back formations. So, going into TC, I upped the filmroom time by an hour.
After TC, Tapscott had lost 1 formation.
