I was looking at my team in it's second year when I noticed that one of my QBs was not even on the printout of the first year roster. I went and loaded a new game and Buffalo suddenly had 2 QBs as were I started with 4. It's like I dropped the one QB(which I did), and then another got renamed. I never needed to add guys to my roster and I have the option for the scout to not add guys.
I also found a number of quirks with the stats of players. Jason Webster is a 8 year vet with 26/26. In year two, he's now a 9 year vet with 56/56. Paul Posluszny was 37/83 and now he's 32/51. I had five mentors and now I have 4 and one switched. When I tried another league Buffalo had 3.

I'm not sure if I understand all of your post but here's an attempt at answering your questions anyway...
There is a degree of randomization when you start a new game, particularly with player stats. You can lessen the degree of randomness by turning off Use Full X-Factor but you can not eliminate it.
The AI will sign FAs for you if you do not meet the minimum number needed per position, even if you have turned off the option for the AI to sign players. You need three QBs on your roster.

So are the year two stats the one I should take as being correct? Does this affect any rookie that comes into the league?
I had 3 QBs at the start of the regular season. The only way I could see adding one would be due to injuries, but then what if for some reason they end up dropping somebody I wanted to keep to make room?

Check your global options to make sure "Scout automatically signs players to fill roster" is unchecked.
A couple of things may have happened for your ratings - injuries can drop ratings, as well as random offseason events - Jason Webster may have gotten a random boom, Posluszny may have been injured, may have had a random bust, or may have just declined with age (players reach their peaks at different times).

Scout option was turned off. All roster print outs were done before the seasons started. I did later see that at the top of the first roster I printed off it was from the demo version. I went and restarted a demo version of Buffalo and they had three QBs. Anytime I restart a Buffalo team in the full version, they start with two.
Posluszny continues to be somebody who can have awesome potential, or merely good type potential, so I think he's partly a hard read to scouts. Even with the X-factor off, his numbers are highly unstable. I found out just how much stuff becomes random and ended up rerolling the league until I got a fairly fun version of the roster(lots of mentors, lots of personality conflicts) even though I would be missing out on the awesome scout I had with my other league.
I kind of had an "Oops" moment with my first league and was going to be taking a 10mil hit towards my 2nd year's cap, so I think I'll try the do-over league.

The X-Factor has a much bigger effect on players with minimal experience. For instance, you will not see a huge variance in Peyton Manning's ratings each time you load it up, but you will see a very big flux in Eli's. Posluszny is very inexperienced so he'll be all over the map.
