So in FOWL my punter is hurt. I can obviously stuff my Kicker into punting duties, but to keep Rex from screwing with my roster, I have to physically sign another punter to my roster because mine is out hurt? Has anyone ever managed to get away with an Out punter without signing another one?

Nope.
AI will sign a punter for you if you don't have a healthy one on your roster by game sim.

Well yeah, my point was I don't want it to even have to sign one. I've got $500K in cap room, and I have to waste it on a punter when I really want to save it when a CB goes down or something. My kicker can handle punting duties, why does the punter have to be healthy? I'm just wishing it was handled like the 3rd QB.

This has happened to me before. As you haven't got much cap space, one option might be to sign the cheapest FA punter available but have your kicker take care of the punting duties, as I'm guessing the cheapest FA punter will probably suck. This way the punter is active but won't actually play. You can then waive him when your regular punter is fit and hopefully you won't be any worse off against the cap.

Hmm, I thought you could keep the AI from meddling by slotting your K for punting duties. You'll get the warnings and won't be able to use "recommend" on that depth chart page, but I think it works. Not 100% sure, but pretty sure.

Quick follow-up here... my observations about covering your injure P with a healthy K are based on the game before the latest patch. It's at least possible that some of this stuff got altered in the latest patch, and might invalidate what I/we once knew.
