It's doable, but when you activate a pop-up menu, there aren't any shortcut to close them (other than hitting space bar for the default button). Most notable are the player weigth and player contract offer windows. For example: after you submit a contract, the Alt-X to exit shortcut doesn't work immediately, it will work again after Alt-Tabbing to a different screen.

Roster view shortcuts:
Alt-S standard view (heigth, length, drafted, collge)
Alt-C contract view (on team, end contract, cap cost, save if cut)
Alt-V personality view (leadership, intelligence, etc.)
Alt-W scout overview (current estimate, future estimate)
Alt-I injury report
Alt-A attitude advisory (mentor/red flag, playing time, chemistry)
Alt-O pop-up depth chart for QB,RB,FB,TE,WR (Alt-R to recommend, Alt-O to save changes, Alt-C to exit without changes)
Alt-L pop-up depth chart for OL, special teams (Alt-R to recommend, Alt-O to save changes, Alt-C to exit without changes)
Alt-B pop-up depth chart for basic defense (Alt-R to recommend, Alt-O to save changes, Alt-C to exit without changes)
Alt-G pop-up depth chart for goal-line defense (Alt-R to recommend, Alt-O to save changes, Alt-C to exit without changes)
Alt-K pop-up depth chart for nickel defense (Alt-R to recommend, Alt-O to save changes, Alt-C to exit without changes)
Alt-D pop-up depth chart for dime defense (Alt-R to recommend, Alt-O to save changes, Alt-C to exit without changes)
Alt-T pop-up depth chart for playing time (Alt-R to recommend, Alt-O to save changes, Alt-C to exit without changes)
Alt-P pop-up print
Alt-U position distribution pop-up (Alt-X to close)
Alt-X exit
Alt-N pop-up team cap/needs list (no shortcuts in pop-up window)
Alt-R pop-up recommend player (no shortcuts in pop-up window)

Player Report
Alt-V view statistics (Alt-A for passing, Alt-M for misc passing, Alt-U for rushing, Alt-R for receiving, Alt-S for misc receiving, Alt-T for returns, Alt-K for kicking, Alt-G for punting, Alt-D for defense, Alt-C for pass cover, Alt-B for blocking, Alt-O for miscellaneous stats)
Alt-I player information (no shortcuts for inactive/active, release player, etc.)
Alt-E pop-up negotiate salary (Alt-X to exit, Alt-C for cap out, Alt-S to submit offer)
Alt-F pop-up franchise salaries (no shurtcuts in pop-up)
Alt-X exit
Alt-P previous player
Alt-N next player

Most screens Tab makes you cycle through the various buttons, where space bar activates them. Tab orders on most screens aren't very logical though.

Feel free to add to the list.
