Agree, Spain can't play that 4-6-0 anymore unless winning and wanting to lose time keeping the ball. Spanish players also played too slow for the 4-6-0 requirements, without enough mobility and quick passing that is the key of that non striker system. It was also clear that Xavi, Alonso, Busquets and Fabregas were too much central midfielders along with Silva and Iniesta that also move towards the middle most of the time. They all were taking each other space.

It was clear that Spain is very predictable offensively without a real striker (besides some magic played for the goal play, but that won't be always there), as for example you can't open and field and cross from the wings if there are only small midfielders around to go for the header. It was proven when Navas replaced Silva, he opened the game a lot and was dangerous at the right side, but there was nobody in the area to hit his crosses.

Torres had a few very good chances (that ruined as he is Torres), a fast striker can do wonders with the great Spanish passers around.
