Strava seemed to handle my autopause correctly when I had to wait for traffic lights today. It has two different ways of handling it though from what I have seen:
1) On your run, it will show total time and moving time and give you your splits and numbers based on moving time (ie: handle the auto-pause correctly)
2) On Personal records or segments it ignores the auto-pause for the purpose of keeping records. ie: you can't sprint a 5k full speed, rest 5 minutes while paused and then sprint another 5k full speed and get credit for a 10k PR if that makes sense. On records, it considers the full recorded time
