I would guess the issue is that the only pad with native support is the 360 controller. It looks like the same issue existed for New Vegas too. Try this fix, putting the files in your Skyrim main folder instead, it's supposed to work for 360 pad emulation.

Edit: Another option would be
JoyToKey if the above fix doesn't work. I've never used it, so I can't say how well it works for mouse emulation or the right thumbstick, but you should at least be able to play that way.
