What I suspect the showrunners envision happening here is even though Tommen is on the cusp of manhood, he has no interest in actually ruling because woo ladyshag and so he hasn't really found a voice of authority yet.
So she gets bustled off to the dungeons and he doesn't know how to react, because his mother has been doing everything in his name while he gets his bone on.
I mean, it's stupid, but I think that's where they see the character right now.
