I know you can get the Fiesta Bowl by buying pennants. Can you get the National Championship Stadium Set-Up as well by buying pennants?

I don't believe there is a specific BCS Championship staidum pennant. I beleive the same is true for conference championship game stadiums.

there are conference championship stadiums, and the four big bowl stadiums are in as well along with all the little crap bowls.

There is no BCS Championship stadium because it only revolves between the 4 that are already in the game.
