Cool, nice to see the community getting on pcsx2. And wow, we brought Vol over the the dark side.

Also, you can probably cap the fps to around 30 if you like. 60 is perfect tho, but I understand you're not use to it.

Also what values did you use for the stamina settings and how does it effect gameplay for the cpu? Do they actually sub?

I changed all the players to 40 and yes they do sub! One problem is the higher you have your RB ability and Tackle slider the less the players sub as that slider seems to giver players more stamina, or a higher stamina threshold so to speak.

A couple years ago i tried to play 06 with PCSX2 the compatibility was really bad. Crowds were missing, among other issues.

This is giving me the itch to try again.

Yeah you have to turn on something to get it to work properly (clamping or something like that under VU, I think).

If you use newer builds I think the issue is totally solved without even having to make any changes. Only issue I currently have is that sometimes the loading screen looks messed up, oh and sometimes shadows don't play well with the cheerleaders, but those are easy to live with.

I have a great dynasty file going, playing NCAA 06 on my PS3, but I tried the emulator with the posted compatibility settings and its too gorgeous to go back.

I have been sucked in...

I'm thinking you may be able to copy your game save from your PS3 to your computer. The dynasty I've been playing went from my PS2 --> PS3 --> Emulator.

From some light googling it sounds like all you need is a USB stick (to copy your save over) and then psv exporter/ps2 save builder and mymc (tools you can download) to change the save into something PCSX2 can read.
