Is it possible to maybe go into the other team's gameplan before the game and modify so that they play more realistic style? Would it make a difference?

Madden Convict, huh? Well I hope you get out on good behavior.
Yeah, unfortunately, the CPU not throwing deep balls has been a bane of the series. Even when they need to go deep on the last play of the game, they won't. If you think this will continue to bother you, then stay with Madden. I didn't play Madden this year, so I don't know how the CPU throws deep on it, but yeah, don't expect any really deep balls in ESPN. 
As for the running, what difficulty level are you playing on? All-Pro seems to be what most people around here play.
Definitely charge up. As was stated, don't frantically tap the speed burst as soon as you get the handoff-- just move with the analog stick and charge up. Stiff arm is brutal when you're charged, so is shoulder charge.
Also, it may not be "realistic" game calling, but often on third and short I run QUAD formation to spread the defense and then run a quick HB SLAM up the gut for a few yds. DON'T DANCE, get the ball and hit the hole immediately in this game! Basically use the moves in the open field, not at the line of scrimmage.
