The scheme fit stuff is specifically for player development and, as far as I know, has no bearing on any on-field interactions.
A player will always earn more XP during weekly training if he is a "perfect scheme fit", which he is that if his best archetype OVR is the same as your coach's scheme setting. (Note: you can resolve archetype OVR ties by changing your coach's scheme setting to something else, then changing it back; doing this always resolves ties in your favor)
Put whoever you want wherever you want based on what plays you prefer to call. If you like sending your slot receiver deep, then sure put a deep threat there.
Personally? The only real specialization I like to have is that I need to have my depth chart slot cornerback be a well-rounded defensive back who can play man, play zone, and stop the run. I tend to keep my best cornerback at CB2 (so he lines up on the offense's left-hand side vs WR1), and then whichever CB I have with the best remaining ZCV rating is my depth chart SLCB1.
With the rush ends (RLE / RRE), you typically want your best pass rushers out there (high SPD / PMV / FMV); these are your defensive ends in nickel and dime sets. The SUBLB similarly populates your off-ball linebackers in nickel and dime sets; these typically are your best coverage linebackers, or if you prefer this can be a bigger safety who can hold up against the run as well as cover.
You will occasionally see some specialized depth chart ordering behavior from the CPU caused by player archetypes. When the CPU reorders its depth chart, WR1 and WR2 are ineligible for SLWR1 unless either player's best OVR is Slot. Similarly, the CPU will not put CB1 or CB2 at SLCB1 unless either player's best OVR is Slot.
