Yes there are lots of alternate uniforms.

Apparently the Falcons have 14 Uniforms total in Madden 2004

I believe third jerseys are available to use. If I'm not mistaken I downloaded a video the other day of Ricky Williams running the ball and the dolphins were wearing the all green uni's.

I heard you could edit any existing jersey in franchise anyway.--So the Eagles ad Cowboys will have black alternate jerseys in my franchise!

Yes, it's true. The NFL will not allow any alterations to the uniforms. So when you change the uniform, all team/NFL marks will comes off.
