I do this all the time to maintain realism. For example, if the Dolphins hired Gregg Williams as their coach in the offseason for me, they would have to switch from a 3-4 to a 4-3 defense. This would require that some OLB move to DE, some DE move to DT and some ILB move to OLB. This happens all the time in real life.
Some thing goes for when a player signs with another team. If Mario Williams were to leave Houston and sign with the Panthers (for example), he would have to be switched back to DE. If a guy like Glenn Dorsey were to move to a 4-3 team then he would move to his more natural position of DT instead of the DE he plays in the Chief 3-4.
As far as offensive changes I don't usually make nearly as many as defensive but I do shuffle linemen around sometimes. I also move QB to WR if the shoe fits, and sometimes WR to TE even.
