That coverage bug hasn't affected me yet in over 10, 15 minute quarter games, but there are a few things that can be done to help against the deep ball.
1. First, if you use a play like 2 man under, getting beat deep shouldn't be a huge problem.
2. If you are playing straight up man with no over the top help, back up the coverage, it helps a lot.
3. When in cover 1, the safety will not have time to help against the deep ball unless he is backed up (can use "back off coverage")
4. Back the coverage up when in cover 3, especially when there is someone helping out in the flats (light blue) or corner (whatever that purple zone is called).
5. Getting beat deep shouldn't be a huge issue in the cover 2 because the two men covering the deep ball are way backed up.
6. Adjusting QB accuracy may also help; QBs just do not hit men in stride nearly as often as they do in this game.
One thing will always apply when getting beat deep, be it Madden or in real life. If the receiver is faster than the defender, and the receiver is right at the defender's hip when the ball is thrown (Especially if the defender hasn't even turned around yet, and still has to accelerate), you will get beat deep every time. The farther back your defenders are the more time it gets for the receiver to get to the defender's hip. You will have to pick your poison. Get beat deep, or get shredded in the short passing game.

The purple zone is called a buzz zone.
And as far as 5 goes, uh that is wrong. Cover 2 is weak against the deep pass. Yeah sure the two safeties may back up deep but they are your only deep defense. Too easy to split the safeties with a post or slip past them with a go or a wheel route.
Best defense against the deep pass is either cover 4 or man coverage with safety help. It is better to manually control one of the safeties if you do it smart.
