What about actually upgrading badges? Some badges refuse to upgrade for me and do empty badge slots actually allow you to fill them with badges?

Just tried, some badge slots are still broken.

Some badges on certain players require more than 2-3 badge upgrades to be gold but atleast when i play RTTP or against my friends my upgraded badges actually appear and register as actually there!

So...just so I'm clear, the issue before was that Badges didn't matter/have an effect in Online games? And now they do?

Yep! All badges in online games were the default badges, upgraded badges had no effect. This made gems much more valuable than Golds, now, not so much.
