The two online leagues I am part of do it this way for years. One even goes back to NBA live 2005. We use google docs for our rosters and stats.

In my opinion, you get a much better basketball and especially management experience, when you're doing things yourself and rely on 2k as less as possible.
This isn't the point of the thread. This thread is for brainstorming interesting ways we can use the features 2k has given us for making fun online leagues. I don't think keeper contracts are that bad, and in some ways, could work better than salary. I can only imagine the team in an online league that gets stuck drafting a Conley or Solomon Hill and they're dead until a redraft happens. Hardcore sim heads I get will hate it, but for my group I can see a lot of ways we can work with this keeper feature, as others in this thread have pointed out.

More ideas from the Sim Champions league on how they organized their contract structures for a legit free agency in Myleague Online. This could be a really nice blueprint/template for all leagues to consider when contemplating how to work-around the gaps in the mode.

Or post a mode to create a similar free agency using keeper contracts?

do you guys have any ideas on how to implement luxury penalties?

The only idea i could come up with is a unique hard cap that would be based on the franchises' willingness to pay the tax.
