In my opinion, every version has it's issues, just a matter of whether personally, you get enjoyment out of it. Here's what I remember from past games:
NCAA 04 - Crazy "Robo-QB" making miracle comebacks
NCAA 05 - Dropped passes, despite slider adjustments (heard this, never really experienced it)
NCAA 06 - Impact players a little overdone, deep balls for both hum/cpu waaaay too easy to complete
NCAA 07 - The emergence of that #%$#%$# momentum meter....and the WWF clothesline hits caused way too many fumbles, which worsened the momentum meter issues
NCAA 08 - Horrible, horrible, DB pursuit angles caused too many big plays....and then this of course, got that dratted momentum meter going.
NCAA 09 - hated it....stopped playing very soon

That being said, I had a blast playing 03-08. That was my "hay day" on my PS2.

08 onwards also had a discipline issue with way too many CPU schools ending up on probation.
You're quite right about every edition having its big issue. Personally, 06 is the one I got the most enjoyment out of.
