I obviously know that any plays challenged that are under 2 minutes get reviewed by the booth, but just now in my game during the 3rd quarter the CPU fumbled and it said booth review. Yes the call was in their favor and they didn't lose a timeout but what if the "booth" was wrong and the CPU didn't get charged a penalty? Does or will this happen?

Booth review is different then a coach challenging. Booth reviews take place within 2 mins of the half as you stated. However, they also (in life) now take place every turnover and every scoring play.
Coach challenging is when the coach outside of the 2 mins throws his red flag and wants the play to be reviewed.
