Here's how to solve the problem on PS2:

After you finish talking your players into staying, triangle out. It will ask if you want to save or something like that. Choose "No". Exit back to your main Franchise menu and save everything. Next, quit your Franchise.

Now, load it back up, go back to your "Player's Leaving" screen, then export. Voila! No more duplicate players.
