UncleMo, they might have done some subtle changes with jersey texturing, but you won't see a huge upgrade there this year (or maybe not ever if they want to maintain a solid framerate given this console generation's limits).
Player models have been built from the ground-up, however. So no more T-Rex arms, less boxy shoulders, and weight differentials are accounted for more appropriately (more of a gut for players instead of just stretching them out). I'm sure the lower half had an upgrade as well. Many more player faces are spot on, too.
Also, lighting has received an overhaul as well. You started to point it out a little bit with the weather, and that's just the beginning of it. Transitions seem to work seamlessly around the clock, and as we just saw there is also cloud coverage for night games.
As for the 3D, I think you and I just have different opinions on how we'd like to see it done. I'd like 3D for depth perception, more so as a gimmick than anything else but it will be a pretty looking gimmick. Maybe it will help out while batting, I'm really not sure. I don't really know what would be flying out at our face though, since the cameras aren't really set up for that (except maybe in Matrix-style replays? I don't know).

Good point. I think beyond the user ducking from a bat flying at them or an errant ball there may not be a use for real 3d in my hopes for its use.
