Custom plays/playbooks. Create your own plays and use them in franchise. It was fun to create your own crazy blitz schemes and play another human who had their own playbooks. I think in 2006 that ability went away, you could use custom plays in exhibition but that was it.

Players momentum was superb for scrambling QB's and running backs and you could actually head fake the computer versus the way it's done now. Only downfall was when you did the franchise mode that year and you had bought one of the first batch of copies that came out. You had to send EA proof of purchase and they send you back the actual disk that worked.
I'm one of the people that love Madden 04 and say it's "the best ever". I look back and it's more of a "jump" type of thing now that I realize it. First year of owner mode, great realism, cpu play was great, the players actually played like their real-life counterparts...
It was just such a HUGE jump from Madden 03 that I think a lot of people love it. I've also heard people say Madden 05. The real thing of it is graphically wise Madden 04 is terrible. All the little "extras" set it apart from even today's new Maddens.
Running was soooo much better looking.
Helmets popped off
Hits had power to them (little to much lol)
Pylon physics (see it is returning 8 years later)
I think that 2004 was the best year for NCAA and Madden. NCAA has always had smoother gameplay than Madden. Madden 2004 had the playmaker control which I though was pretty useful, it had liitle features that these modern versions don't have and create a team and owner mode made playing the franchise part so blissful.
