It really depends. Are you going to be a control pitcher? Then maybe a 2seam and a Splitter or CB. Power? Well definitely a 4seam and maybe a cutter or slider or sweeping curve.
In truth, the real problem with the knuckle, is the training exercises. You will never be able to knock certain zones out with the knuckleball.

I love the cutter. If u read up on how to use it and where to locate it, it's near impossible to hit it hard

          Re: Best pitches

I have yet to do a RTTS pitcher, but from a hitting perspective, I get the most difficulty from pitchers that have either a sinker/slider combo or a cutter/2 seam FB combo and then a changeup.

A 94-95mph 2 seam fastball is without a doubt the hardest pitch in the game to hit for me. Righty-righty/lefty-lefty that pitch will be in on your hands before you know what to do with it. Righty-lefty/lefty-righty it will look right on the paint and then run away from you for an easy groundout or K. 2 Seam Fastballs are also my most used pitch in franchise mode when the pitcher starting for me has one.

If I had to pick, I'd be a power pitcher with a 4 seam fastball/2 seam fastball and then either a curve or slider (or slurve) and a change. Essentially Stephen Strasburg's repertoire. There is a good article about Trevor Bauer's development of his 9 pitch repertoire that you may want to check out, but I couldn't get the link to work. Just google "Prospect Pitch: Bauer reveals repertoire."

My favorite is the cutter! It's sooo effective as a strikeout pitch.

2-Seam Fastball is by far the best pitch in the game for me.

                  Running FB
                  Cutter
                  Circle Change

Runner/Cutter Combo is the tits. Having a pitch that you can run in and off the plate to both righties and lefties is a great way to get the computer to chase and rack those K's up.

I just started a RTTS SP and went with this. Running fastball with a circle change off it and then a cutter. I'm trying to figure out what 4th pitch to add when it comes time to it. I want something that works off the cutter. I was thinking either a big sweeping curve or a Slurve.

In my very first game of AA ball in Erie my Running FB sits around 92, I've topped at 95. My cutter sits around 89 and has topped at 90. My circle change is at 82. It is a nasty combo to be able to go hard with movement in and out to both sides of the plate.

I tried to model myself after Trevor Bauer a little bit. His main combo is fastball that he can run and cut, a change that he can run and cut and then a heavy curve. I figured I'd add the curve later and use a cutter since he uses the cutter as a slider and if I boost the movement, I can use it as both a fastball and slider.
