This post is from Jan 2013... So I'm assuming OP was asking about Madden 13.
As for Madden 25, in my CFM Captains Patches seem fine with my Patriots.
However I have read in Madden 25 that when importing custom rosters everyone but the captain gets the patch. I haven't noticed it myself since I use official rosters.
