I know I had this issue last year in Madden 15 and it killed the game for me. And it seems that it's cropped up again this year.
In my Offline Franchise, I would make it through a whole game and then see it kick me out of the Franchise once I exited said game. The auto-save file won't load (freezing me at the load screen) and the manual save file obviously would've taken place before the game was played...so I lost the game (and more importantly TIME).
I've found that manually saving before each game (and I mean literally right before you press "Play Week", don't go do something else) and only playing one game at a time helps. So yes, you'll have to:
Save manually
Play game
Do whatever you need to do in between weeks
Save manually
Leave game completely (like, quit from the home screen on XBOX1, not sure what that looks like on PS4, but I'm sure it's similar)
And then load it up and repeat when you want to play the next game.
It's a drag that this is an issue, cause the game is the best it's been in a long time. Hope this helps.
