I have the same problem. When I use the left stick to point to 1B, the game is thinking I am trying to influence my hit pre-pitch. And inevitably both guys on 1st and 3rd end up stealing. I saw the response in here but didn't see how to overcome it influencing your swing and to actually just steal with one guy.
