Is there any way during a dynasty to have the CPU change how you have as a healthy scratch/Dressed during a season?

If your are talking about your team, you do it yourself, unless you set Assistant Coach to Yes. Then the cpu will decide who is scratched and who's not.

I have the Assistant Caoch set at "yes" and Im about 20 games i nand the only change has been the goalie in like 2 games. The three guys on my roster that are listed as healthy scratched havent played yet.

Does it have something to do with their ratings? I noticed those 3 guys are the lowest rated on my team.
