What happens if you remove them from the 40 man say around August 30?

You would need to pass them through waivers first and risk losing them

The reason I ask is because some of these guys are not going to see the field and I've noticed free agents who don't sign with a team always regress due to lack of playing and therefore I'm guessing these guys will regress a little if they just sit on the bench. Also they accumulate MLB service time and they are automatically unhappy due to the bug which has them receiving minor league salary instead of the MLB minimum.

IRL a player does not automatically get called up in September. It's up to the GM to decide who gets called up.

Not a major problem or a game breaker but one of several small things that could be done better. MLBTS 18 on the field is the best ever in manage mode (after all the patches).

Try putting the player on the 15 player A ball team. I had a pitcher in A ball and he never was called up.

              This actually works?

I would've never thought of this, but will do so when I reach September in my current franchise.

              Thanks for the heads up.
I can't shave with my eyes closed, meaning each day I have to look at myself in the mirror and respect who I see.

A seem to recall it working for me. Had a player just severely underperforming once or twice and in single A. Never really thought to put others there to prevent the callup, mind you I usually want the callups when they become available.
