He may be able to, but those that use auto baserunning and the cpu itself, are prone to this happening. There's really no way around it, imo, without significantly hampering other aspects of the game.

Now, there are times where I've seen the cpu hold at 2nd on a base hit to RF, but its unfortunately rare.
I agree with Knight in that I believe its triggered due to the outfield playing a little too deep in "normal" setup. Haven't tried to call my OF to SHALLOW, to see if it resolves the issue, but will and report back.
