The difficulty of discussing this topic (late inning rallies) is that there are several factors that lead some to feel that things are somehow artificially scripted... so, although the feeling may be true, people tend not to attribute the cause of that feeling to the true culprit.
... and the thread like this usually doesn't go anywhere since one or two guys come in and end up stubbornly insisting on the existence of comeback code. It doesn't exist!!
I think the most reasonable way to see the issue is to go back to the threads that Bobhead linked to and remember what Brian@SCEA wrote about the pitcher effectiveness in the game... confidence, stamina, all that stuff.
While late inning rally is not a big issue on my own games (perhaps felt fishy only about 5 games out of 162 games, playing every inning in MLB 11), I have seen some evidence of the culprit of the issue in scoring pattern in CPU vs CPU games...

Basically pitchers just coming in in a game or those with low energy *can* perform at a significantly lower level than he's capable of when he's pitching normally. 1st inning when the starter needs to establish himself, 6 - 7th inning when the starter leaves due to high pitch count (low energy), and when the closer comes in. Those are times that can be difficult to manage pitchers both for user and CPU.
