They both have their appeals, just like the Open and Closed legacies of ESPN CH 2K5. But in Owner Mode, I went with a fantasy draft with all of the stadiums and legendary players unlocked and included, so it's definitely not a "realistic" form of MLB ball. But then a team playing in a 20,000-seat park better suited to a college play isn't exactly realistic, either.
I would have to vote for Dynasty mode, however. The thrill (or anguish) of sending Damon, Manny, Ortiz and company up against the pin-striped Big Unit is unbeatable, and I think the added distraction of owners' responsibilities would take away from that feeling. Dynasty is about the game; Owner's mode is about the business. It's the game that always been the siren song for me.
