As far as i know, you can. If you warm them up for too long they are more likely ineffective. Same as if you warm them up then sit them and then warm them up again. Here's a comment from David Perkinson a guy working on WSB.
Matt C.: Have there been any improvements in the graphics such as how the stadiums look, or things like pitchers warming up in the bullpen? What new things do we have to look forward too?
David Perkinson: There has been a lot of work done to improve the visual quality of the stadiums for WSB 2K3. We have included park-specific details like the fountains in Kansas City, the water cannons in Pac Bell Park, the big apple in Shea Stadium, the subway running behind Yankee Stadium, traffic moving on bridges in the background in Cincinnati and Pittsburgh, and more. In addition, we have added in fireworks, trees that move with the wind, and an entirely new crowd. The stadiums are beautiful.
To answer your second question, yes, we have included the option of having to warm up pitchers in the bullpen.
As far as new things are concerned, there are many. We have added in tons of new fielding animations including really great double plays and jumping catches at the wall. We have added in user-controlled lead-offs, two new hitting mechanisms, drag bunts, five classic stadiums (Shibe Park, Crosley Field, The Polo Grounds, Griffith Stadium, and Forbes Field), three additional uniforms for each team (two more classic and a 2003 alternate), custom animations for the Hall of Fame players, the active bullpen, in-game injuries, player ejections, the roster editor, an improved player creator, and mountains of new options and improvements in Franchise Mode. The development team has done another amazing job this year.

That would be cool. The bullpens always looks so empty even though you know the pitchers are warming up. They should at least have some players standing in the bullpen.
