So it turns out it wasn't the 360 controller itself, but rather the MotionJoy driver I had installed.
I installed it a long time ago when I only had a PS3 controller to use on my PC, but I bought a 360 wired controller just for this game. The MotionJoy driver allowed you to emulate a 360 controller using a PS3 controller so games would support the PS3 controller out of the box. I guess it was conflicting with the official 360 driver and causing 2K to not know what was going on. Uninstalled the driver for that and now I'm running it with no problems.
