Yes, you're just killing your battery.

So let's say I get my new battery, and each time I use it, I let it run down. When it's low on battery, can I charge it while still using it? Or do I have to shut down and let it charge unobstructed, then start usng it again?

I say use the theory that if you can use the cord, plug it in. I think the main reason why I kept my battery one all the time is because the notebook didn't come with like, a battery cover which I think is stupid.
