It seems that the types of refs (strict, lenient, patient etc) and their behavior in calling a match are having a huge impact on the world cup (just see the Brazil match & Mex Cameroon matches). This element is completely lacking in FIFA, and has been for as long as I remember, evidence being how strong tackles exist that never get called, and the amount (or lack there of) of Free Kicks is astonishing when you play FIFA.
My idea centers around the ability to create a referee and allow the user to actually ref a CPU vs CPU match and call it as they see fit. This would build up a "profile" of sorts for the ref you design which could be applied in a match that you play.
For instance, you as the ref could choose to let every offside call be ignored, and this behavior would be applied as part of this refs profile. Or you could be super strict on calling fouls near the box and dishing out red cards. To build on this concept you would be able to referee multiple matches, which would allow you to create a profile with lots of inconsistency/variability or a ref who calls it the same every time.
Then, assuming EA brings back the Creation Centre, you could upload your ref profile & people could download it for use in their local matches. This was just an idea I was thinking about that could help dramatically increase the shoddy refereeing logic present in FIFA. Other games have done this sort of thing with team style/tactic behavior, so I assume its possible from a design/logic standpoint.
This same concept could be easily applied to team tactics/philosophies. A user could take control of Barca & just pass pass pass pass pass it about (kind of like what the CPU does in FIFA no matter what team you play against).....or you could play as Southampton & look for a shot on any open look at goal.
