All I can say for sure is....
I just drafted a rookie(4th round) qb who is rated higher than Mariota (which is really disappointing to me) but when I auto-arranged depth chart they still had Mariota as starting qb over the rookie. -

I thought they only went by overall, but the question is which overall?
There is the baseline overall and the CFM scheme dependent overall.
I am pretty sure each team uses its scheme overall in ordering depth charts.Comment

The CPU depth chart is ordered by scheme dependant COVR.
So if Mariota's confidence and production was high enough to boost his COVR then he will start over the new rookie until the rookie increased his OVR or his confidence/production (COVR) beyond Mariota's.
Also position doesn't stick i.e. if you have two ROLB's higher than your LOLB, one ROLB will start at ROLB and the other ROLB will start at LOLB, pushing your true LOLB into a backup role.
This is also why position changes happen midseason, OVR can increase but COVR decrease due to a bad game, i.e. RB1 is a 82 (C)OVR and RB2 is an 80 (C)OVR. RB1 has a few bad games and his COVR drops to 80 despite the OVR still being 82. RB2 gains some xp and increases his OVR to 81 and has no confidence or production change so his COVR is also 81. Despite RB1 still having a higher OVR RB2 now starts due to higher COVR.Comment
