Like, do I change this in the PS4 menu, or in the MLB The Show menu?

I dont want to switch the controls if it does it for the entire system, because X would be an awful trigger button in CoD.
It's the entire system, but you can toggle it in the PS Quick Menu (just uncheck the option of using customized buttons).

I tried R1 as well and didn't like that either.

I wanted to try this mostly because I get hand strains near my thumb when playing The Show for a while. Pressing R2 would help since it's the constant mashing on X that does it. Might mess with it some more, but not something I would want to use in a competitive scenario.
Darn... well, I'm in the same boat as you with the thumb pain. (Gaming since the early 80's caught up with me a few years back.) That's the primary reason I opted to try it. It's worth it to me since I don't experience the pain but still get the added benefit of having a control scheme that I really enjoy.

Re: Modified Controller mapping | Using the new PS 2.50 update

Maybe this is just me but I've had the R2 trigger break on two controllers already. I hope it doesn't happen to you guys but I think there's a design flaw with the triggers and since R2 is used much more frequently than L2, especially for shooters, this option would make me nervous.
