It does take some getting used to, but I have to say that it is my favorite implementation of baserunning. For me it's one of the high points of the game.

Give us some hints. Do you usually take control of the lead runner? Will the CPU advance a runner from first to home on a deep ball against the wall if you choose to take control of the batters running?

I have had runners go from first to home on hits to the wall on their own.
I usually only take full control of the lead runner if I'm planning on stealing, or bunting. I don't do it all the time, but I like being able to play from that perspective now and then (where the computer bats for you).
I also like using the D-pad to signal for steals. One click and the guy does what you want him to. No having to wait till the pitcher starts his windup, then try to get the runner started, while at the same time controlling the batter (if you're doing a hit and run). Press the D-pad and off he goes. Very nice, and lets me concentrate on the at-bat.
I like the idea of queuing up what bases the go to also. For example, man on second, ball hit to the outfield, I send him around third to the plate. Throw goes towards home, so I switch to the hitter who was pulling up at first (and planning on staying there) and tell him to head to second, and do a nice slide when I get there.
It's a little strange at first, but it really does open up the whole running game for you. I've even tried sticking with one man for an inning, controlling him on the basepaths and letting the computer bat. Gives you a whole new set of decisions to make.Comment

Let me see if I can explain this. The Manual doesn't do a very good job. The best description is in the Control Layout menu, under options.
When batting, the left trigger makes a runner advance, the right trigger makes a runner retreat. Choose the runner you want to control A,B,X or Y and pull the left or right trigger the same number of times as bases you want him to advance or retreat.
eg. man on first and you want him to go to third, push A, then pull the left trigger twice.
Now to get all the runners to advance push left on the directional pad or to retreat all runners push right on the directional pad.
I know that the black and white hold runners, one holds the runner you choose and the other will hold all runners. I am at work and can't remeber which does which.
Stealing is pretty easy, push in the direction of the base you want to steal on the D pad, this will que up the steal. To make the runner steal on your command double tap the D pad in the direction of the base that you want to steal. This will result in the runner going as soon as you complete the command.
I hope this helps, I suggest checking the Control Layout in the option menu and watching the Training Video for base running. I can't believe that all this isn't clearly spelled out in the manual. Hopefully,now that Take Two owns VC things will be a little different, I don't think Sega cared much about QA and it shows in this game. I still love it though!Comment

A is speed burst, however A is also the runner out of the batters box, so if you have a man on 2b and you hit the ball, by using the speed burst you are actually taking control of the hitter and deciding his actions. The lead runner is left up the cpu and often doesn't move on his own. So this often results in ugly base running. So the trick is, don’t use speed burst until you've set everyone destination...
At least that’s how I understand it...

Sending one of my runners just doesn't work. If I have a man on second and hit a single, I can't successfully send him home w.o the batter going for second every time.
I've played w. all the options (auto running, aided running, etc) and nothing helps. Just like the instructs say, I highlight my runner at second, then press the D-pad when he gets near third to send him home, and every time he just stops at the third. Very frustrated right now.
