How about the way the umpire, catcher, batter, and pitcher all follow the flight of the ball? It's especially cool on the HR replays, when all four look up and watch where the ball is going.

Similarly, I like how on a close play at first, the baserunner will look over at the umpire to see if he's out or safe as he's running by the bag.
Also, if the away team hits a HR at Wrigley, the fans throw it back.

The live scoreboards are an incredible touch. I'm a programmer and I wouldn't have even thought about trying to tackle that. The mascots dancing on dugout for expansion teams is a neat touch. The whole expansion idea was implemented very well with a load of nifty details.

My team mascot (Copperheads) looks pretty funny. A giant snake. He has a team jersey on, but it looks funny because he has no arms.

I like how, when it's sunny, the fielders will shade their eyes with their mit before catching (or dropping!) high fly balls.

One of my favorite lil' touches is that when you're at Fenway, no matter who the Sox are playing, there is somebody in the front row wearing a "Yankees Suck" t-shirt. Too true.

                    No way!! Are you serious?

I always play with the Reds, so I never get to see too many AL parks. That is worth firing up a Quick Game just to see!
                    Too cool!

I also like the "little" animations that didn't need to be in the game, but make it seem more real -- the pitchers throwing a little hissy fit if they don't get a strike call or if they walk a guy, and some completely ugly swings if you swing at crappy pitches.

Where are the "Red Sox Suck" t-shirts?!!?! LOL. My favorite little things include the between inning info and trivia game, the wind effects on the ball and vapors coming out of players' mouths, home run music at the Ballpark at Arlington (obviously favored because of Acclaim Studio Austin's location and the fact that the PA Announcer is from the Rangers), player emotions after getting hit by pitches, and fouled balls straight back.

                                One little touch too many-
The opening games in Japan have been cancelled...so ASB has a huge flaw in it's scheduling. Bring on the bashers...
