Turn off supply line and get a bucket and let the water from the supply run out. If that smells, then the problem is not in the fridge.
Check to make sure that the filter is the correct one.
If it is something in the line in the fridge, it will be hard to do anything. You can try cleaning the fridge with water, vinegar and see if something was seeping into the water. Also check the drip pan below the fridge.

The vinegar should help clean out the line, but the trick will be getting it into the line. You will need to siphon it to get it through it.

This will most likely be a mold issue. 1) If the supply line and no other water smells weird then it is not your intake. 2) So this means its coming from the frig itself.

1. Remove everything from frig
2. Disconnect power to frig
3. Remove drip tray, disinfect and clean
4. Disconnect supply line and run plenty of water into a bucket. Smell to see if it has similar smell. If not, then time to flush the internal lines. This will be determined by make and model, but make sure to drain the reservoir or even replace plastic tubing.
5. Now time to clean entire inside of frig spotless and deodorizer.

If none of this works, I'd bet on internal mold issue behind sheet metal which developed from a leaking fitting or hose (if by bad luck that is the case, the frig is toast. The foam that is used in refrigerators will grow mold. Next to impossible to remove once its internal). Mold is bad, bacteria is worse, so vigilant inspection plus testing of the water I'd consider to be very important. Last thing you need is people inside your house getting sick over it. Since you just replaced the filter and the problem has been slowly getting worse I'd doubt it has anything to do with the filter.

Actually the smell is almost non existent now and I have only cleaned the fridge. I haven't had a day off so I have not put any serious effort into yet. But I am actually going to use all of your suggestions this weekend to play it safe.

Probably not the case, but I saw a show on the Discovery Channel where these people were noticing their water smelled strange for a while but they kept drinking it. Finally they checked the pipes and were searching under the house and found it had basically turned into a snake pit with about 1,000 garter snakes in there. Apparently the smell from the snakes was strong enough to permeate the pipes or snakes had gotten into the pipes.

So I guess check your refrigerator for garter snakes.
